Anyway, let me preface this by saying that I'm tired, so very tired, of people saying things like Jar-Jar Ripcord, Not my G.I. Joe, and other various, and horrible things about the movie. Let me also say that my exposure to the comics, and cartoon was minimal. I've read probably less than ten joe comics overall, and seen only slightly more of the cartoon. Growing up, my only exposure to joe were the toys. Maybe that gives me a unique perspective, or a big boatload of I DON'T CARE when people complain about how their favorite character was handled. I know what I like, and what I don't like.
The movie, was not high art, clearly. I didn't go in expecting anything out of it more than fun, and that is what I got. Sure there were things I didn't like. I really hated Channing Tatum, but that's not for his portrayal of Duke as much as it is his acting ability, period. The guy couldn't emote to save his life. I also thought the Baroness being forced into evil was rather weak. I honestly would have liked it a LOT more if they had used it as a triple cross, of sorts.
Basically, Baroness is all WAH I'm good, now! Duke rescues her, and as they are capturing Cobra Commander, and Destro we get hit with a swerve that she was evil the WHOLE time, she knew about "Rex's" secret plot to take over MARS, she clubs Duke on the head, and the three of them sail off in their giant sub. To me, it would have totally fit with what I know of the Baroness as a character.
Yes, the CGI was bad, but I've seen worse (Blade 2 comes to mind). I know going in that there was no way they could do a Destro mask, and not have it look goofy. I was fine with this, and when it happened, I just laughed it off.
Those things aside, I didn't really have any other over-arching problems. I was entertained, and left there more excited about Joe as a property than I have since I got back in to this hobby. Plus, I agree with you that the movie was confused about who it was aimed toward, but I always default back to it being largely a kids property, so that's who they want to impress.
